Tapenade

Tapenade is a quantitative pipeline for analyzing multi-layered organoids, enabling deep imaging and quantification of cell-scale properties across tissue scales. It provides a user-friendly Python package and napari plugins for 3D nuclei segmentation and gene expression analysis.
