denim: Targeted Assembly of ITS Sequences

denim is a pipeline for targeted assembly of internal transcribed spacer (ITS) sequences from genomic and metagenomic sequencing data. It detects 'invisible' microbial lineages, such as those in the genus *Phytophthora*, providing insights into microbial eukaryotic diversity and pathogen detection.
